Autonomous colleges (Unlike,University( Affiliated )) are granted freedom and in some or all the matters. They can have their own syllabus, evaluation patterns etc. It is not easy to get the status of an autonomous college, Currently, any affiliated college which has been accredited by National Assessment and Accreditation council of India (NAAC) for three times with a higher grade. This assessment is five yearly. The college can apply for autonomous status and U.G.C. may or may not grant it autonomy.

In my opinion, comparing to autonomous, pursuing engineering in University is always a good idea. Your education system will be standard.You may gain more knowledge in both practical and theory.After 4 years, surely you will become a standard engineer in your core.I hope this helped in getting a better understanding.
