IIIT Hyderabad CSE is comparable to the top 5 IITs.
That being siad, nothing else, no other branch, in any IIIT , is comparable to any other brnach in any IIT .
So, I personally, suggest you to go for IIT BHU for ECE.

ECE program at IIIT-H is more focused on IT
Traditional engineering institutes and universities have several branches such as basic sciences, civil, mechanical, electrical, electronics and communications etc. As the first year is generally common across the streams, there are too many non-IT courses ECE students have to take in the first year from non-IT streams such as engineering drawing, engineering mechanics, chemistry, engineering workshop. ECE students are not required to take these courses in IIIT.
ECE can mean different things in different universities. It can mean Electrical and Communication Engineering, or it can mean Electronics and communication engineering. ECE in IIIT is Electronics and communication engineering. Unlike institute with electrical engineering, our students do not take courses such as electrical machines, electric drives, power systems, power electronics and related labs and workshops.
There is lot of overlap in the kind of courses CS and ECE students take and the research they are exposed to here. The first year is common to both CS and ECE whereas the flexible structure of IIIT allows students to take CS courses as electives alter. For example, in the first year, people in ECE are made to study programming courses such as computer programming, data structures, IT workshop, computer organization. Few examples of popular CS electives that can be taken in third and fourth year for ECE students are Statistical Methods in Artificial Intelligence, Machine Learning, Computer Vision, Artificial Neural and Networks (ANN), Speech technology.
Although BTech and DD programmes are divided as CS and ECE, there are no formal CS and ECE departments. In fact, IIIT-H is organized as research centres. As such, students from any stream can join any research center irrespective of the program they are enrolled in. For example, in Signal Processing and Communications Research Centers, which is traditionally ECE oriented, we also have have students from CS stream working on topics such as Distributed storage, artificial neural networks and IoT. Similarly, some of ECE students are working in CS oriented centers such as computer vision or machine learning.
