During admission process merit list created which is not only based on IIT-JEE mains but also on IIT-JEE Advance, NEET-UG and KVPY.
For IIT-JEE mains and advance they had mentioned the minimum percentage to be secured by the candidate of respective category. (60%-GEN, 54%-EWS,54%-OBC-NCL, 30%-SC/ST/PwD) so it is unlikely they are considering the percentile as percentile is used to divide the population (here it is no. of candidates) into groups where percentage is a number in each hundred.
For example if your percentile is 90 then it means you are better than 90% of others whereas 90% = (your marks/total marks) * 100.

Yes, IIsc admission based on jee mains score. There is no entrance exam conducted by IISC. A candidate get admission on the basis of score in jee advanced, jee mains and kvpy.
