The first comparison you really need to listen is VIT is private and NIT is public, this is the biggest difference in both of them, still i have some point in both of them to decide which college is best for you.

1. Ranking- VIT Vellore have the 28 NIRF ranking while NIT Pondicherry have the 130 NIRF ranking.

2. Department- VIT have the very good and strong CSE department followed by other course of CSE but NIT Pondicherry is loosing here.

3. Culture- In VIT, students are more enthusiastic and focused through goal and mainly they have the best coding culture like many IIT's.

4- Location- VIT is at more developed place in every prospect.

5- Teacher and student ratio. In VIT there is around 1K students in their CSE department which is actually a huge number but in NIT students are divided into the group of 60 students.

VIT is absolutely very good in every prospect and really giving a tough competition to many IIT's and top NIT's in every prospect. You can take VIT by closing your eyes that will be better option for you if you are getting both. But now decision is totally up to you.
