Is the kea karnataka site not working properly,becz I have done the payment but in the application form the last data which is the neet data(Roll NO. and other details) has not been uploaded and neither has the 12th marks entry been done as it is showing RUNNTIME ERROR.Should I register again.

This can be due to technical problem with their website server. Try to clear the browser cookies and cache memory and reload the page freshly. You might not get the problem. But if the same error repeat after clearing cache memory then I request you to contact the official Helpdesk stating your issue. They will resolve the issue as soon as possible.
