For admission into B.Arch course in KIIT, they consider the marks you have scored in NATA, and not the JEE Main paper 2. You have to appear for KIITEE if you haven't attempted NATA.

However as far as I know, both the exam are considered in the colleges which you need to check from their respective website.
Based on your cutoff, you can either take admission in B.Arch degree course from jee main paper 2 or through your NATA score.
