It is possible to apply for counseling via any of the two states by you. Since, your daughter passed class 12th in Karnataka, she must be having a Bonafide certificate of Karnataka. And you already said, you have the domicile of Maharashtra. So, you can choose either one of the states for counseling and getting College.
If you want her to do BSc in Maharashtra, that's possible too. So, you can decide accordingly.
