Both of these are excellent Universities. On paper, MMU Ambala has better showings as it's been consistently in the top 50 Universities of India by The Week, NIRF etc. For the various courses it offers.

Now, Maharishi Markandeshwar University or MMU is widely recognized through the country. The infrastructure leaves no room for complaints. The laboratories and classrooms that are well maintained and technologically upgraded, the libraries that are always open to students, hygienic canteen services are some of the best features of MMU's Infrastructure. The faculties are no let-downs either, as they're all highly qualified and experienced. They're approachable to students and professional in their working. The course curriculum, too, is relevant to the industry demand. The placements are offered in companies like Vodafone, Flipkart, Sarvodaya, Ventures etc. Internships are also readily available for students. The average salary package offered is around 4LPA

For Brainware University, Kolkata, the infrastructure is no slouch either. The labs and classrooms are well maintained. Some personal reviews suggest that canteen services can be lacking at times. The facilities such as libraries that are provided for students are excellent as well. The faculties much like MMU are well qualified and excellent. The minimum attendance criteria is taken rather seriously in this University. Regularly programs are arranged to train students for interviews and communication on a professional level. Some reviews also suggest that having basic understanding of Bengali would help a student. The placements are offered in companies like Reliance, TCS, Wipro etc. The highest package offered is 5LPA whereas the lowest package offered is 2.5LPA.

To be fair, both of these Universities are excellent. It depends entirely on your choice.
