JEE Main January result will be different and JEE Main September session results will be different. Your overall result is not given subject wise which means your JEE Main January percentile is based on marks score in each individual subjects that is Maths, Physics and Chemistry in that session and the marks of these individual subjects are added and will be given a percentile based on it. Similarly with marks scored in September session.
Whether or not you get good marks in Chemistry in September session your percentile and your score in individual subject will be displayed and considered. And if you perform good in Maths. Chemistry and Physics in September session then you may get higher percentile depending on highest score in the session, number of candidates appeared and difficulty of paper.

See as of now the result declaration pattern of JEE-Main has been changed since last year and now the percentile if mentioned in the result instead of marks. This decision has been taken by NTA to make the result making transparent.
As you are asking about the marks calculation so in each subject first of all your marks would be calculated and then your total marks will be counted then they will check how many students have scored equal to or less than you in all the three subjects and then total too and that number will be converted to percentage and this percentage will be your percentile.
There is no any system like if you have scored very good percentile in any particular subject then your result will be made based on only that subject. While result making your percentile of all subjects will be counted and treated equally.
