My name had been mentioned as XYZ Singh Khangar in my caste certificate thus mentioning my subcaste, "Khangar". I don't use my subcaste as SIRNAME, this my name is mentioned as XYZ Singh Thakur in my all documents. Will it cause problem in Neet UG counselling documents verification?

No this will not cause any problem during counseling. It is not important to use your caste name as your Sur name. You can use your community name in place of your caste or you can even you caste name. Sub caste name is mentioned in certificate. In certificate they can mention your original name and mention that you belong to this caste. This is enough.

Prem Singh No, Your full name must be in the certificate which is provided by the tehsildar office of your home town and it will be mentioned in that you belong to so and so category according to central list of OBC. That is enough
