This is not a very major problem as both the names eventually represent Mohammad Shabaz but it can cause some hinderence as the verifying officer may consider both as different. To avoid this you must carry an self attested affidavit claiming that both the persons are same and this should be supported by the documents of your parents which should be same on caste certificate.

There's should be no problem. MD is just short form of MOHD ( i. e Mohammad) .
But still to be on the safer side, carry an affidavit along with you during document verification mentioning that both the name is for the same person and your correct name is MOHD SHABAZ and then there will be no problem.
