Hello,
You have to fill your name which should be same to your education qualified certificates. Later during admission or job verification you have to make an affidavit stating you have changed your surname due to marriage which should be attested.
Or you can explain this to the present officials why your name is different in the ID proofs. Better to make an affidavit. that will be more helpful and officially accepted for any changes made.
If you are still don't know how to do it then put a mail to GATE board stating the problem. They will send you the accurate solution or any possible way to make the registration process smooth.
