You have to balance both the phases because you all know very well inorder to get into the NIT IIT or any govt. funded technical institution you need to have atleast of 75% in class 12 the if you are from General Category and for other categories it may vary an for getting into the these institutions you need the JEE mains rank which you will get it via JEE mains score . So overall try to focus on both JEE mains as well board exams as both are important.

First, you have to clearly understand the fact that preparation for your boards and JEE Mains don't have a lot of difference because The questions in JEE Mains are mostly based on NCERT syllabus except some advanced level questions. So if you have prepared really well for Boards, you can easily score a pretty decent score in JEE.
So according to me right now focusing on your boards is most important as the marks of the boards are really important. If you're not confident about JEE you can drop a year and prepare for it again but you cannot retake your boards like that.
