Your rank in JEE mains which is 40k is not bad. Actually it is comparatively good. You can get seats in NITs and IIITs with that. Also you are Eligible to appear for JEE Advanced. So you should surely appear for JEE Advanced. Also if your concepts are not that clear you have plenty of time as JEE Advanced will be held on 27 may 2019. You have plenty of time to revise all your concepts or some of them to get a good rank. Don't study new chapters now. Revise the one you have studied. And practice as much previous year papers as possible. All the best.

Even if girls don't qualify from the general category, they will be admitted through the supernumerary quota.
Seats vacated by girls will be filled by girls only.
Currently, girls make up just 8% of the student strength at 23 IITs across the country. So, you will enjoy less gender gap in college because of this quota.

Selection Procedure-
Youll have to successfully qualify the JEE Advanced. You should also be in the top 20 percentile in your board exam.
Once the existing seats are filled up, each IIT will start the process of admission for the supernumerary seats. For better understanding, i'm taking an example. Suppose an IIT has a total of 1000 seats to offer. As per the JEE Advanced 2018 results, say 80 girls and 940 boys are invited for admissions. Now as per the provision, IIT is required to have 14% girls. To fill the gap, IIT would then invite girl candidates to fill 60 seats. The number of boys, however, would remain constant and additional provision of 60 seats over and above the 1000 total, would be made.
