There is no any problem with the three years of GAP to appear for CAT entrance exam or to get admission in IIMs also but during the interview, The questions might be asked related this so you need to be well prepared to answer them. It all matters how you perform to convert them.
The admission in IIMs are not based only on CAT percentile, apart from this you require overall a good profile like your academic score, extra curricular activities etc. IIM admission is three tier process. In the first you will be shortlisted on the basis of CAT exam score & percentile which varies to each IIMs. In second shortlisted candidate will be called for WAT/ PI rounds and third & final round the candiadates who clear the second round, on the basis of all the rounds performance like CAT score, academic score, work Experience etc. & the performance in the interview/WAT/GD.
Each IIM has different procedure or policy for the admission. For Old IIMs you require more than 98 percentile & for new IIMs you require more than 95 percentile. You can check further detail about CAT cutoff with given below link.
