It depends from college to college,Generally it is adjusted with your fee amount.

I would suggest you to just contact your college in which you are confirming your seat,that they will adjust it later or not,Be clear from your side,

Don't worry about the seat confirmation fee. It will be removed from your tuition fee in college. The seat confirmation fee is only about you don't leave that seat once you confirmed that one. Once you confirm your seat then you have to pay the seat confirmation fee. so definitely it will lessed in your college fee.

For example,

if college fee = Rs 90,000 and seat confirmation fee = Rs 20,000.

then you have to pay Rs 70,000 at the time of admission in college.
