Both fields have their own importance in the market. But BAMS is much better option than BSc in Microbiology.
Also, from the perspective of jobs, BAMS is a better option as you can be self employed. Ayurvedic field is growing so fast , social awareness for Ayurveda also has been increased recently.
Also, Microbiology has vast job prospects. It has more opportunity in lab/pathology/research work.
But, in the end it completely depends upon your interest in the particular subject. Go for the one which you find most interesting!
