Rohan, let's say you belong to Maharashtra and you want to apply for a Medical College under All India Quota in Delhi. You are eligible for 85% of seats in Maharashtra and 15% of seats in Delhi and rest of India except Jammu and Kashmir and Ladakh. The rest 85% seats of these States are reserved for Domicile Candidates. Now with the cut offs are inversely proportional to the availability of the seats. More no.of seats available, lesser the cut offs. Now under All India Quota only 15% seats of each State are available and that is the reason the cut offs are higher. But if you are from Maharashtra, the cut offs are usually higher. The cut offs for few colleges are equal to or even lesser than cut offs of few colleges under All India Quota. So it depends on your score and the Category you belong to mostly.
