MHT CET or Maharashtra Common Entrance Test is conducted by the State Common Entrance Test Cell, Mumbai for admissions to first-year Engineering and Technology programmes (BE/BTech) and Pharmacy programmes (BPharma/PharmaD) in the state of Maharashtra.
Candidates are allotted seats in the different colleges of Maharashtra on the basis of candidates’ results in MHT CET.
Joint Entrance Examination on the other hand happens to be national level engineering entrance exam held annually in India. JEE serves as a common entrance examination for admission to different engineering courses. The JEE score is regarded as the main criteria for admission in Indian Institute of Technology and National Institute of Technology institutions across India.

MHT CET stands for The Maharashtra Common Entrance Test, by giving which you can get admission in Colleges of Maharashtra. Ther are few colleges like College of Engineering in Pune , Institute of Chemical Technology, Mumbai etc.
Where as , JEE which stands for Joint Entrance Examination is for admission in top colleges across India Like IITs and NITs . There are also Colleges across India which takes admission through JEE MAINS rank .
In short , JEE mains is a National level examination and MHT CET is a State level Entrance examination.

Yes both are exams for engineering but the major difference is that MHTCET is a state level exam that is only in the state of Maharashtra state you can get into government colleges or private colleges in the state of Maharashtra. While after JEE is all india examination and you can get into top colleges like NITs and IITs in india if you get a good score.
