The answer will be more appropriate if you describe regarding the course in your question for which you want to apply. Otherwise Yes, the IISERs are far better then IITs because their funding is higher than the IITs and will provide you opportunities to work with the finest scientists; not only of India but from all over the world. I know this thing as I am student here.
These colleges are for pure science and only here one will find labs far better than the IITs, like in IISER, Pune. One will find that even 10-12 American and European people are doing their PhD from here. I have specifically written American and European instead of foreigners because American and European countries are known as the strongest countries in the field of basic science & research .
Here one will find lecture halls equipped with state of the art equipments and black boards. Every lecture hall has two projectors. All lecture halls are built like multiplexes, cinemas halls and they have sound proof rooms as it feels as if one is seated in a cinema hall and not a lecture hall. IISER Pune Library is a creative and innovative partner in teaching, learning and research activities. The library has undergone a sea of transformation, not only with doubling of books but also providing online access to all premier journals as well as full-text and bibliographic databases available in the field of science and allied subjects
One of the important things about IISERs that one will not find in most Indian colleges including IITs is that there is a course structure known as a BS-MS. This is a unique course unlike that of IITs integrated MSc. In this course, in the first two year one has to study all subjects such as physics, chemistry, biology, humanities, computer programming and some engineering courses too.
But after two years? One can take any subject that he/she needs in a field of one's decision (among material science, science, maths, PC programming, some building courses, science and so forth).
Following two years, we have opportunity to pick any subject that we need to think about. We can even do investigate extends on that at third year of this course itself.
I need to finish up by saying that the IISERs are far superior then the IITs in the field of fundamental science.
