Yes, you are eligible for neet examination, even if you are supplementary student of Bsc 2nd year provided you must have passed your class 12th board examination with at least a minimum of 50% marks taken together in PCB in your class 12th board examination if you belong to general category ; while it's only 40% aggregate in pcb for obc, sc and st categories . You should have also passed English in your 12th examination ,
so you don't need to worry at all if you satisfy this criteria, you will be eligible for neet counselling after qualifying it and you can get a seat in MBBS as well if you managed to score good marks/Rank in NEET

Even if I am eligible for writing neet whose transfer and migration certificate should I submit as I am a supply student of second year bsc during neet counselling and have filled exam code 2

You don't need to worry at all dear,
if you are in BSC and have applied for neet examination then after qualifying neet examination, during the time of taking admission in a medical college you will have to submit your TC and migration certificate e from the college from which you are pursuing BSc currently and not from the school from where you pursued your 10 + 2.
