When I am checking various colleges as per my predicted rank in neet 2020 (general category), I find different fee structures for admission in MBBS in different colleges, How does this variation is arising ?

In India, we have Government Medical Colleges, Private Medical Colleges and Deemed/Central Universities. And then there are 3 Categories of seats in Private Medical Colleges: Govt. Quota, Management Quota and NRI Quota. And each of them have different fee structures. Even in GMCs, the fee is different for those filled through All India and for those filled under State Quota. So when you check the Colleges that you have a shot at, it might include all these Colleges and hence different fee structures.
