Dear Bhavana,
All three IISERs are excellent choice in themselves, no one is better then other, but I will try to evaluate them on few of the points, to help you make more informed decision.
1. Program:
All 3 IISERs provide 5-year integrated BS-MS dual degree in Physics, Chemistry, Biology and Mathematics,
additionally IISER Bhopal offers 4-year BS program in Engineering Sciences (Computer Science, Chemical Engineering and Electrical Engineering) and Economics.
2. NIRF ranking:
National Institutional Ranking Framework (NIRF) methodology adopted by the Ministry of Human Resource Development (MHRD), Government of India, to rank institutions of higher education in India. They evaluate educational institutes on different parameters and publish an annual report every year.
As per NIRF 2018,
IISER Mohali is ranked 55th.
IISER Bhopal is ranked 56th.
IISER Thiruvananthapuram is ranked 58th.
Although in year 2017, Mohali was ranked 52nd and Bhopal 98th, and Thiruvananthapuram was not in top 100s.
So, you can say Bhopal and Thiruvananthapuram has improved a lot in rankings.
3. Fee Structure:
BS-MS from any of the 3 IISERs and BS from IISER Bhopal will cost you
around 40-45k each semester which includes everything from Tuition fees to
mess, hostel and sports fees.
4. Facilities:
All IISERs are funded by MHRD, and have excellent research facilities.
In terms of area, Thiruvananthapuram has the biggest campus and the most beautiful campus with hills in the backyard, followed by Mohali and Bhopal.
Sports facilities are good in all three campuses.
Computer centers and laboratories are excellent in all three campuses, although IISER Mohali has the biggest library of all, that stretches 7 floors
with computer center on 3rd floor.
5. Location:
Many students consider institutes which are near to their home, so that one can often visit their home on weekends or short breaks. If this is not the factor you can completely ignore this.
Bhopal: Also known as city of lakes is a very clean and green and student friendly city, which is also the capital of Madhya Pradesh. Summers can be hot and winters are not very chilly (Lowest temp in January 11
degrees.)
Mohali: Located very near to Chandigarh, 4 hrs. away from Delhi. Summers are hot and winters are very chilly (Lowest temp in January -2 degrees.)
Thiruvananthapuram: Located in God's own country Kerala, lush green environment, 2hrs away from beach. Summers can be very humid, and no winters
(Lowest temp in January 22 degrees.)
6. Future Aspects:
Placements is not the priority of IISER students, most of them go for PhD in their respective domains in foreign universities with good scholarships.
But when it comes to placements, most of the students go for R&D jobs.
IISER Bhopal has a dedicated placement committee for this.
But my sincere request would be, join IISER only if you are interested in Science and not for placements.

Hello Bhavana,
All of these are good institutes but I would recommend you IISER monali since it's oldest one among all these and it's little bit more good compared to IISER Bhopal and IISER Tiruvananthapuram in terms of faculty, placements , campus and other things.
In order to get admission to this institute you have to appear for IISER aptitude test.
