Both the colleges are good, comparitively Dr Dy Patil Navi Mumbai is better than Dr Dy Patil Pune.

As you have a clear idea of your course look into other aspects which you think is necessary for your curriculum which will be provided by the the college. Further more consider your comfortability in choosing the universities , by comparing the placements , fees per academic year , hostel facilities/ how far is the college from the place you are living , etc.
