You will have two options:
1.Grab top 5 IITs compromising with branch.
2 .Grab top branch in New IITs.
So you have to manage with either of them.Also you can go for some very good college where admission criteria is on the basis of JEE Advanced rank.And if you are interested in research then you try for various IISERs. If you are interested in space science then you can go for IIST.
I think if you are not committed with any specific branch then you should prefer top college over top branch because in top college you will find nice environment and branch change in IITs is easier.

You can get good branches in IIT Kharagpur, IIT Roorkee, IIT Varanasi and many more.
You must have decided some particular stream to continue for your future and if you are not getting seat in that, then according to me you should also apply for JoSAA Counselling which can give you chance to get admissioned in it.
