There are quiet a few levels on which difference can be observed.
Level of Difficulty
NATA : As far as I am concerned, NATA is relatively easy exam. It focuses on Basic mental Ability, A little bit of quantitive ability and general knowledge about Architectural. As far as Drawing Part is concerned, NATA tends to twist a question a little bit or at least asks questions very specifically.
JEE 2 : JEE 2 is a pretty straightforward exam. If you happen to know 2D-3D co-relation, some basic geographical and Architectural knowledge, it is very easy exam. Drawing part is pretty simple and straightforward. Just do what is asked to do and you can get good marks.
Note : When I say the papers are easy, I assume you either have studied previous year papers or joined a decent coaching somewhere. You need to have a feedback system.
Educational Level
NATA is conducted by CoA or Council of Architecture and JEE-2 is conducted by CBSE. So there’s that.
CoA holds the authority of Architecture education in India, hence whatever changes they are planning to put in B.Arch shall clearly be reflected in NATA. And the Aptitude test is drawing accordingly. That is the reason there seems to be so many changes in NATA in past 3–4 years.
JEE-2 on the other hand is conducted by CBSE, and if you look closely, you can always predict 80–85% of Aptitude as well as Drawing part. Some questions are rotated year to year, thats it.
Admissions Level
NATA is just an entrance exams whose score is considered by various State admission bodies for B.Arch. NATA doesn't have their own admission process. From my knowledge, almost every state level college accepts NATA score for admission. JEE-2 score is also considered but NATA is considered to be the main criteria.
JEE-2 score is used in JoSAA, which is the admission process for NITs and SPAs. You can only get in these institutes with valid JEE 2 score.
