Any college must be recognized by AICTE whether autonomous or not. Autonomous colleges are colleges which have their own administration rules rather than being affiliated to some University. Government autonomous colleges are extremely demanded as they have the topmost experts in our country. The Very example being IITs, NITs , IISC, etc.. But on the other hand Private autonomous institutions with the exception of few are low in quality. Since they are not affiliated to any university the degrees they give also doesn't have popular recognition. So it is better to avoid them.
