From my experience and perceptions the autonomous colleges are better for the good placements and degree.Techology improvement can see clearly in this college.more startups will have keen interest to placements with high packages.

CSE has a high demand in today's job market,therefore it doesn't matter to which college you go to pursue your B.Tech/B.E.

Just ensure the college has a good name and you equip yourself with the right skills to get placed in a good company or go to higher studies.

To answer this i need to know which university and a college you are comparing,but to be general most of the normal colleges are getting autonomus credit,so i can suggest you doing CSE in universities is much better than doing it in normal autonomus colleges.
