There is no best coaching institute for the GATE. But there are good coaching institutes for the GATE/IES. This answer may or may not be inclined towards EE/EEE/EC/IN students

Made Easyis said to be good for IES+GATE. Their study material and concepts is very good. One thing which is very good in Made Easy is that they teach sometimes in slides. So they deal with practical aspects of the subjects which bind students to have an interest in the subject. But it is costly and Delhi area itself is costly. When I mentioned Delhi, you can search pros and cons of staying there.
Ace Academyis very good for GATE. They will make you solve ample amount of questions which is much needed for GATE because GATE is all about Practice, Practice, Practice. They teach in English only, but the main thing (i.e. jokes :P) are sometimes cracked in Telugu *Disappointment*. Whenever teacher speaks in Telugu in class, it feels they are doing a rap in a language which we are never gonna understand. Many students from South join here. Don't know whether your GATE is cleared or not, but your English will be improved nonetheless.
Kreatryxis new as compared to other institutes who are in the game since long. But teaching quality is good. They provide online courses which is very good for students who can't join any coaching institute.
Gate Academyis good for 2nd and 3rd year students. Their contents and study materials will beat the above institutes. They take too much time to complete the subject even after full day classes. To overcome this, you can buy GD/PD Courses which are very good. Some teachers are very good, other not so much. Management needs to be improved.
Genique Educationis online coaching. They started recently with GD/PD courses. Teaching quality is very good. Study materials is pretty bad as compared to other institutes.
IES Masteras the name suggests, they will make you Master of IES. Jokes apart, no doubt this is good for IES. But for GATE not so much.
Last but not the least,Gate Forumwhich i have no idea about :P. Sorry!!
No coaching is best, No coaching is worst. Every coaching has its pros and cons. You should know how to use their pros to your advantage.
Don't join a coaching just by looking at their results. Always join a coaching based on their study materials, teaching quality and more importantly, when they are completing the course.

That wise man again said something Bhut log bade coaching mein join krne k baad bhi rank nahi convertkar paate, aur koi koi aili thaili bhujiawali academy se bhi rank leke aa jaate hain. Because rank laane wale laa hi dete hain unhe jaha bhi bhej do.
