IIIT Jabalpur is MHRD central government institute which means you’ll have a tag of IIIT and being a IIITian itself gives you more confidence. CSE is quite fine in IIIT jabalpur. Here you can get great exposure in terms of opportunities. If you are willing for higher studies, IIIT would be better choice for you. I would suggest BITS if it would be Pilani but I have friends from Mesra, so I know the reality. And one more thing IIIT has good Alumni network, so IIIT jabalpur would be wise choice.

I have mentioned in various answers and blog and i will mention it again. "Do not run for the colleges if you have a particular interest in any certain branch". Please do not select any branch just for the sake of college. Branch over College if the colleges are at same tangent.

BIT Mesra and IIIT Bhub both are good so please go for the branch.
