Since from this year, JEE Main will be conducted twice and if you have appeared for both the phases, then you should fill the roll no. of that phase in which you are confident of getting a better percentile. NITs will consider 'best of the two' scores for their counselling process, so if there is an option in IP form to fill both, then do that.
