while applying for jee main i kept my caste as obc ..but i have not uploaded the caste certificate till now..what will happen now??

You will need the caste certificate only at the time of counselling. It is not required during application form filling.
If you don't have the obc-ncl certificate right now, make sure that you would get it before counselling process starts. If your are not able to produce the certificate at the time of counselling, then you will be considered as a general candidate.

Can I submit it while councelling?

See if you had mentioned your category as OBC-NCL in JEE-Main application form then you must have uploaded a self declaration in it which clearly states that you will produce the respective reservation certificate at the time of admission or when it will be required. So you don't have to upload your OBC certificate right now anywhere but the when the authorities will ask you for the certificate then you have to submit that OBC certificate.
