While filling AMU form , it had asked the board/universit form where you passed , although I passed through CBSE board but i selected others

There is no need to worry. Most probably they will allow you to take admission even if you committed a mistake in filling board name. If you want immediate correction, you can visit controller office in aligarh or email them with your registration number.
