i think iit delhi and IIT Bombay is the best IITs for MSc Mathematics courses. you can get the admission in both IITs through IIT JAM Exam. This year IIT Kharagpur is conducted the IIT JAM Exam for the MSC, MSc- PhD dual degree and integrated msc -phd courses.
it has 7 subjects in which you can appear. Which are: -

Chemistry
Mathematics
