No for JEE-Main class 12th marks are not considered but note that for admission to NITs/IIITs/GFTIs, class 12th marks are considered and General category candidates should score at least 75% marks or more than it or should be in top 20 percentile in the respective board's result.
But note that this criteria has been waived off since last two years in the wake of pandemic. But for next year there is no any notification yet and for JEE-Main there was never any percentage criteria so you can definitely appear for JEE-Main even if you have secured less than 75% marks.

The marks you have scored in your 12th standard has nothing to do with your JEE. So, your 12th standard marks won't be considered if you have already passed in the higher secondary exam(12th standard).
To add that, there is no eligibility criteria for JEE mains other than getting pass in 12th standard.

So with regard to your query, YES, 12th marks will be considered for the purpose of qualification of the JEE Mains exam. You need to score 75% of the aggregate marks in the 12th standard to be qualified for the exam. However, the marks won't be considered for the purpose valuation of marks in JEE Mains.
