Since you are a diploma holder,you can attend the JEE main exam only to qualify and appear for JEE Advanced.So your JEE main marks will not considered for admission in NITs,CFITs.So you can either pursue your BE mechatronics engineering in IITs or other private colleges.

For your kind information I am informing you that there is not any weightage of your acadamics in JEE exam but still you need to cross a minimum criteria of 75% in your class 12th but still if you are talking about diploma so there is no role of your diploma course in JEE mains exam for having your desired branch in top most colleges you always need to try to have 94 + percentile that is to be needed to take you on the safer side for having admission in NIT's.
