You could tell the concerned authorities that you belong to army quota during the time of councelling process. They might help you and see if anything could be done. You could also write a letter about your problem or grievance to the committee using their contact information like phone number or email provided on their official website.
Mostly the final merit rank list is prepared on the basis of what you have written in the registration or application form. And the list is prepared accordingly by seeing your form details.
