I am filling choices in Josaa in which IIT and NIT are together. How will they be checked as NIT are through JEE mains and IIT through ADV?

You can only get IIT thorugh your advanced rank if your rank is good enough for IIT then they will allot you IIT according to your preferred choice.

Otherwise your JEE main rank decide your nit ,iiit.

They are filled together intermixed as suppose i have filled nit trichy computer science above iit goa and after that nit agartala cse. How will that be taken care of?

In those states where nit and iit Botha exist there will be written Indian Institute of technology and national institute of technology. Go by the college names and not by the places. The college names will be written along with the places. So it will be easier to understand
