I am from ISC board. Here the final percentage is calculated from the best of 4 subjects and the one with least marks is neglected. So if I score passing marks in chemistry and good marks in other 4 (Phy Maths Eng Hindi) will it work? or I have to score good marks in chemistry also for future study

It depends on the type of higher studies you want to pursue.
If you score well in Physics, Mathematics, English and Hindi and score only passing marks in Chemistry, you can score good a percentage in your ISC examination.
However admission to different B.Sc courses depend on the index marks which depend on some particular subjects too. If the index marks of the subject you want to pursue depends on Chemistry, then you must score good in Chemistry too. On the basis of this index marks, the merit list is prepared.
For admission to courses through entrance examinations, scoring a minimum pass marks in Chemistry in Class 12 will serve your purpose.
Hence it is advisable to score very good marks in all the subjects.
