See as per your rank you can easily get Instrumentation branch in IIT Kharagpur and ECE branch in IIT Guwahati as per previous year's cut-offs which you can check out from the link given below :-

So now let us discuss that what you should opt for future. If you are placement oriented and just want to get placed in any MNC or want to go in PSUs through GATE then ECE branch in IIT Guwahati will be the best option but if you are research oriented and want to have a deeper knowledge of different devices and machines and also want to go for Higher studies after graduation then Instrumentation will surely have a upper hand on you.
