There are many ways in which water can be separated, but this depends on the kind of water you want to separate. It would have been more easy for us to Answer your question accurately If you would have mentioned the exact kind of water to be separate. But, let me tell you Some common ways -
* Sedimentation and filteration - in this you allow the sediments to settle down and then filter the water using filter paper or any other method.
* Evaporation and condensation -  in this you allow the water to evaporate and collect it somewhere else through condensation.
* Distillation - it is a separation technique used to separate two liquids.
* Separation funnel - funnels are used to separate liquids.
