There's a slight mark of pen near my chin which is visible only on zooming the uploaded photograph , will UPSEE reject my application form?

Probably not rejected if they found it's not valid they will inform you through email or check status through online after few days. Don't worry about it just focus on your preparation study hard its not big issue this type of mistake neglected. Check the status of the application after a few days.
