Different Colleges are best in different subjects.You can follow as mentioned:
(1)PHYSICS: NISER is best in physics.It comes under DAE(Department of Atomic Energy).
Among IISERs, IISER KOLKATA is best in physics.
(2)CHEMISTRY: IISER PUNE is overall good in chemistry. In case of publications, IISER KOLKATA is far ahead now.
(3)BIOLOGY: IISER PUNE is very good in biology.In 2nd number,you can prefer both IISER KOLKATA and IISER MOHALI and in 3rd, IISER BHOPAL and NISER.
(4) MATHEMATICS: I have a little knowledge in case of mathematics. IISER MOHALI is very good in algebraic mathematics.

So, you first have to decide which is your strong subject and according to that you should take admission to that particular college.

According to your Niser and nest examination rank 240 being a OBC candidate there is a bright chance for you to take admission. 7 center of NISER. 7 Institute South India is - Kolkata, Berhampur, Mohali,Pune ,Bhopal,Tirupati,Thiruvananthapuram. So according to your caste category OBC rank 240 next examination there is a bright chance for you to get admission in any of the seven centres or institutes of Niser that means National Institute of Science education and research.

To get a seat in first round of counselling organiser student shoot have to secure at least 95 percentile of marks for general candidate, 90 percentile of marks for OBC candidate and 75 prrcentile of marks for SC and ST candidate. As you have got 89 percentage of marks in niser nest examination which is of a total marks of 200 so there is a little scope for you to attend the first round of counselling of NISER. Admission in niser that is national entrance screening test which is a total marks 200 and of 4 section of pcmb for taking admission in 7Institute of NISER.

See If we go through the analysis of marks Vs Percentile Vs rank for JEE-Main 2021 then according to the percentile mentioned by you in the question your CRL and SC rank is expected to be in the range of 93400 - 104995 and 5000-7000 respectively .
Note that the rank which is predicted is only the expected rank on the basis of previous year's data so your actual rank might vary depending upon current factors.

As you say that you got 78 Percentile in NISER 2022 and belong to OBC category. NEST 2022 section wise Minimum Admissible Score for SC/ST candidates will be 50% of the general category. Where as SMAS for OBC candidates will be 90% of the general candidates. NEST category wise overall minimum admission percentile:-

Yes, you will have to study Mathematics in the first year. Those who had mathematics earlier will have some advantage but if you attend all the classes and are sincere enough, you can still do pretty well. The fact is Mathematics taught in NISER in the first year (different mathematical definitions, introduction to real analysis, the concept of spaces, infinity, etc.) is very different from what is usually taught in +2. So even if one had mathematics, they have to work hard and from scratch again to learn and unlearn a lot of concepts. It is one’s first introduction to fundamental mathematics than application-based mathematics that we usually see in high school. Who knows, if you are able to understand the subject well, you might like it the most. The teachers of the Mathematics department at NISER are amazing and some of the best teachers of the institute and the country.
If you are up for learning a new subject/concept (which you will regularly do if you get into a career in research), learning mathematics irrespective of your earlier experience won’t trouble you in NISER. You will have to actually invest time in it though. You can not escape by just taking the class notes from someone else.

Sadly No , you will not be eligible for admission in NISER ( National Institute of Science Education and Research ) as to get admission in NISER you have to qualify their entrance exam which is NEST (National Entrance Screening Test ) and the age requirement for this exam states that you should be born on or after 1st August 2003 but since you were born on 6th June 2003 you do not qualify this eligibility.

NISER is National Institute of science education and research and NIT is National Institute of Technology as both the institutes are best at there place but if you have taken admission in NISER then go for it only beacuse it is good for Physics and faculties here are good enough and also the placement at NISER is available at a large variety if you have CGPA greater then 7.5. and also you will get two year to complete your Msc project in physics which is quite good . so, stay with NISER dont get confused , i hope it will help .

NISER has got more permanent faculties compared to CEBS. The admission for both institutions is completely based on rank only and preference is given for those who have secured highest rank.
National institute of science education and research which is situated in Bhubaneswar provides the degree of Homi bhabha National institute Our institute is famous for its high-level academic studies and laboratory for various experiments. There are well-maintained academic buildings, hostels, staff residents, a health center, a shopping complex, and canteens. Free Wi fi in all over the campus
The college has most of basic features as it is a national level institute. So facilities like bigger grounds for sports, clean classrooms & hostels inside the campus, library etc were present. So overall very good experience in terms of having good infrastructure.
The infrastructure in NISER is very modern and labs are pretty hi-tech and there are lot of facilities within campus like Shopping Complex, Medical Center, Indoor Sports Arena, Saloon, etc. In a whole you will get every day-to-day necessities within the campus which very few science colleges in our country have. Also the hostel infrastructure is also very good with high speed LAN connection and Outdoor Wi-Fi with good download and upload speed. In a whole, it's perfect.
