According to the information yes, you need to apply separately through both JEE Mains, and your Class 12th scores for admission to Jaypee University. The admission process is based on a combination of JEE Mains rank and Class 12th marks.

1: Is Jaypee Noida costly?
As a private institution, Jaypee Noida is quite costly in terms of its fee structure. The fee structure however varies based on the course that the candidate has applied for. Jaypee Noida tuition fee ranges from Rs. 1.89 Lakhs for M.Sc courses to Rs 18.73 Lakhs for M.Tech courses. Hostel fee, development fee and so on are charged separately.
2: What are the fees for 4 years B.Tech in Jaypee Noida?
The total tuition fee for a 4 year B.Tech course at Jaypee Noida is Rs 14.67 Lakhs. Hostel and other fees are calculated separately.
